dpkg, exim4 clamav and spamassassin

I  recently upgraded a server from Edgy to Heady and in the process my exim4 install broke. Apparently exim4 changed the way the configuration files are set up and the update would not run with the old files still in the configuration directories. I have moved them to a new directory called old.

I have gotten exim4 working delivering mail again but before I had it configured to do virus scanning with clamav and spam scoring with spamassmassassin.

I had Amavis installed and now have SA-Exim, although I may remove it as it appears unnecessary and may be conflicting with some of my other settings.

I have edited the config in conf.d files as seemed appropriate and ran update-exim4.conf,  then restarted Exim4. Yet nothing seems to be happening. I have Spam scoring configured, but the headers aren't being re written.

spamd and clamd are running, so what am I missing?

I have googled around but can't find anything which seem
