I wanted to have 3 search engine not 1 search engine DB for 3 separate websites.
My solution was to download the latest htdig and put then in /usr/local
as 3 diferent directories: htdig_intra, htdig_inter and htdig_3
I configure and compile each of them pointing the default directories
to different locations and I was able to run each of them and I got my 3 separate
Databases.

For htdig the config file is /etc/htdig/htdig.conf

Can be found here: /usr/bin/htsearch

In the config file you can use multiple urls for the start_url
parameter, just separate them by a whitespace.
