Thanks. There was actually a problem. You can fix it by now, byt removing
the /etc/X11/app-defaults symlink before updating. But a package with this
problem corrected should be available soon.
I also submited a new mesa package, that should correct problems with
fglrx 32 bit binaries on x86_64 (I did not want to make a new package
just to change ownership of a directory on x86_64, but to avoid problems
it was updated...)

Btw, what package is installing files in /usr/share/X11R6? I cannot
find anything with urpmf...
