For Evolution 1.4.x they are stored in:
$HOME/evolution/shortcuts.xml
I have also seen the vanishing shortcuts problems, I thought it was
caused by running Evolution on multiple workstations using an NFS home
directory. I didn 't pursue my investigation, I just gave up on
shortcuts.
